Why? Because Capcom, that's why.
X3 did have the cutscenes from the PS1 version but there were some weird bugs in the game that caused certain sections to have input issues that did not exist in the original.
In short the only benefit each of them had was the save system and that was brought in for the collection
And the X1 version... wasn't that on DOS?
The only advantage PC version had was better colours + resolution but neither matter when game was hella choppy; and the MS-dos version was riddled with bugs and glitches.
X3 on the other hand wasnt actually that bad and I'd consider X3 PC better than SNES/PS1 and Saturn. i never encountered input issues but I wouldnt doubt that they existed for some people.
