You can actually catch any fish with any lure; just follow the pattern that the game openly tells you for each fish. Some fish spots has a fish that just won't show up; they pop up by a small chance. Those are likely boss fishes. You can not worry about it until later; you can obtain a lure that spawns them 100% on any spot you cast it to, on much later subquests. (of course, actually catching them would be a different story)
Simply put: catch fish > obtain/purchase lure reward > catch more fish > obtain boss fish lures > catch boss fishes.
That said, some fishing spots are inaccessible behind a boss of significant level, so it'll take "eventually you getting strengthened along the way" or something. (for reference, I'm at my 38th unique fish)
