If you've an impossible set of evidences, that simply means, that you've got one of them wrong. Spirit Box is quite obvious, so i personally would assume that it's one of the other 2 and repeat the investigation as if i've not found them to begin with.
That said, since Yokai has DOTS instead of EMF, i would assume that you've at some point either read the EMF reader wrong (commonly happens for the T1 or when it's only determined by sound or when looking at it while an event happens) or that you've misinterpreted the EMF board.
A video would obviously be better, otherwise it's up to you to look into what could've been the problem. The game most likely isn't bugged in that regard, as the evidence system is one of the most bugfree systems in the game.
You have people who are really into the game and know a ton, like the person above this post, and then you have others who just casually play, so that creates a huge delta in understanding and playing the game.
I've encountered a few off sets where I had absolute evidence of a thing, but then it ended up being something that was ruled out early on lol.
I'm not sure how they have their dev side setup, but by conducting some UAT testing with lower level players, they could quickly close that gap. I'm sure they'll get it all sorted out one day.
Likewise, some people cannot tell a ghost orb from a snowflake when you have Snowy weather... which is another common mistake
Basically all this boils down to is some basic advice: always double check your evidence... especially if things aren't adding up like they did here.
