If this doesn't help, or if you have mods, do a clean installation of your game (by deleting everything in your Skyrim folder and then selecting the "Delete Local Data" in the games menu).
Edit: If you did all of the above and then have an issue with your DLCs, go ahead and skip right to the clean install (after deleting everything in the Skyrim folder) and go from there.
Once you do so, verify the integrity of the game cache and run the game settings loader to adjust everything like normal vanilla Skyrim.
This is one of the problems with script-heavy mods, that they normally replace everything (file-wise) that they change, which is why when you use mods, the smart thing would be to make a back up prior to installing them. If you do the clean install option, take the time to make a copy of everything so you can simply copy-paste your vanilla Skyrim data over mods you do not want any longer or that are causing serious issues.
No, your saves are stored in the "Documents / My Games / Skyrim / " pathway, you will not lose them. However, if those saves are dependant upon mods that you have used, then yes, you will.

I agree with this. SKSE is an extended script library for Skyrim. There is no point of reinstalling it, even if you would not use any mods that require SKSE. Memory tweak alone is highly recommended fix for Skyrim, to prevent long and/or crashing loading screens.
Is there some real reason you wish to remove the script extender? Content does nothing, unless called by mods or configuration tweak.

You see, the reason I would want to remove SKSE is because I made a big blunder. When I was attempting to manually uninstall a mod, I accidentaly deleted the 'scripts' folder, and I'm afraid the SKSE won't start without it, so I was planning on reinstalling it...
