Then make sure that you have installed all Unofficial Patches, if you haven't already done so.

This tool can help you with unclean entries you currently have.

Tweak to clear invalid registry entries here will help you with future save bloat.

If you have removed any scripted mods from your ongoing game, then you may end up restarting the game, with better planned combination of mods.
Edit:
Also remember to take care of your load order and resource priorities.

Did you mean that you can not open them, when running Save game script cleaner?
- You did not have any mods that would potentially cause bloating from the list I linked to you?
- You have note removed any scripted mods from ongoing game?
If answers are "yes", "no" and "no", then you may have a problem mod that is not yet listed in Nazenn's thread. It wold be a good thing to isolate it and add it there.
SKSE configuration I posted has options for both clearing old registrations and memory tweak to help you with the loading event. That will help you a bit.
You may wish to post your load order here or Nazenn's thread, so we can start figuring out what is causing your save bloat. Nazenn is not online right now and I have to go bed soon, but I will get to it at morning, if you decide to post your load order for us.

WOW all these for a "Bloated Save game" o_o that is likely to BLOAT it more! don't get me wrong they are mostly useful mods and mod users best friends, but for a simple save game issue, all it takes is Hadoram's save game cleaner.
Already ran.
Hmm... I don't know where to get list out of Wrye Bash either. I only use it to create Bashed Patch. I do my modding with Mod Organizer.
You can of course use LOOT report to provide your load order. Just drag over it, copy and paste.
If we are going to track down a mod that may cause bloating in your game, then alphabetical order is fine as well, but load order would be preferred, in case we notice that there is something off.
- Nazenn's list has mods that are known to create save bloating. Each mod that does so is noted there.
- Several quests in Skyrim can cause save bloat, if Unoffiical Patches are not present. These include, but are not restricted to:
* Companion radiant quests: Each visit to Whiterun will increase save bloating, if save has uncleared quests.
* Thieves Guild radiant jobs: Some of Vex's quests are not cleared and they keep causing a save bloat.
* Some of College of Winterhold quests are also uncleared and cause save bloat.
* Picking up Nirnroots does not clear them. Picked Nirnroots will add to save bloat.
Just to list few common reasons, why I recommend installing Unofficial Patches, also against save bloating.
- Save Game Script Cleaner explains itself.
- SKSE tweak also explains itself. It cleares invalid registrations over time and fixes the unbalanced memory, causing crashing from saves, especially with script heavy saves.
How many saves you got in your folder? Believe it or not, but Skyrim has a problem, when you have excessive amount of them. I am keeping amount of my saves around 10-20 at any time in my save folder.
But for that tool should work properly you need to put on Papyrus logging.

And it is not so simple then the one Ilja suggested.
But the tool Ilja suggested should have reduced your save.
