what is the best outcome for the patriarch in this quest? avoid the quest? kill him? free him? i am trying to side with the big guy on every issue so i wanna know is he holding this guy prisoner or doesnt he know about him? and what about the old guy on his death bed, should i ask the big guy before i pull the plug?

I think the Patriarch thing to do with the bunker is to not go there, possibly tell the Patriarch Angela told you about it, if that's an option? But yes, he does know about the place, and there is a reason why he doesn't want anyone else to know who's down there.

The rest is spoilers if you don't plan talk to Cordite and the old man. You can learn most of what Cordite knows without actually freeing him, though, I will say.

i already played it through the "correct ranger way" and followed angelas advice and had "the good ending". now i just wanna do right by "the big guy". i am already half through the bunker and have talked to the dying guy and walked away for now, and now i have the choice to free Cordite or not,,, or free him then kill him, lol. which option do you think the pat will approve of? just leaving the bunker, leaving Cordite in his cell and what about the dying guy, just leave him? thanks for your help.

Ahh, okay then. I think just leaving is the option that he's personally happiest with, but maybe finding out as much as you can but leaving Cordite and the Godfisher alive gives you information and leverage that can you can use later, possibly still in the Patriarch's favour. Not 100% sure, though, been a while, but that's what I think I remember from my second run. There's definitely more than one good/bad ending based on who you side with and when and what else you did leading up to the ending.

He knows, he just doesn't want other people to know the truth of how he formed his empire. He also knows that Cordite would of tried to kill his daughter if he helped him with his mission to retake his gang so he just locked him up instead.
Both those 2 people locked up in the bunker are his former allies but when they got ousted from their positions instead of just killing them off his just put them in that prison.

It really doesn't matter how you do that quest as long as you don't actually have Cordite join your team(if your trying to do a Patriarch run).
If i remember correctly the Patriarch denies knowledge of it and doesn't punish you if you go there.

oh, is there any negative effect for killing either or both prisoners or the mercs?

Not from what i could tell, they're just free xp.
I cleared the whole place out, and i'm pretty sure i told the Patriarch afterwords and he just claimed to not know anything about it and made a veiled threat towards me.

If you free Cordite and tell him to get lost he Angela will complain to you and his corpse will be at the racetrack when you get there.
Other than that there's no repercussions other than locking you out of the Cordite option for dealing with the Gangs at the end of game.
