Not sure about the other two.
- Upload Reagan A.I. to the Machine Commune = Gippers all try to kill you, Machine Commune likes you, you can arrest the Patriarch's Son (which he likes) and take him alive, but the other group of raiders hates you for killing the Gippers before them and THEY try to kill you.
- Take the Reagan A.I. Hostage = Gippers Dislike you but won't go to war with you, and allow you to peacefully walk out with the Patriarch's son. The Machine Commune hates you for stealing Reagan from them though. If you lack firepower this one might be the easiest.
- Allow the Gippers to put the Reagan AI into the Patriarch's Son's head = Patriarch's Son is effectively Reagan now (his personality, memories, etc. are gone, Reagan is all that's in there), and the Patriarch hates you for this. The Gippers give you a gun tho, and the machine commune hates you.
There's another group of raiders in the Denver area, you meet them when you first enter the area, one gets "judged" by Reagan alongside the medical robot and let-go.
The group they were from REALLY wanted to kill the Gippies, and they get mad if you do it instead of them.
option 4 - Don't bother talking to any of them. When you get into the fight with the wandering warband of godfishers just start killing the Gippers along with them. Move on into the base and kill them all, including the son. Then head over to the airport and kill all the robots. Get the transfer device and go back and put Ronnie inside it. Ronnie is now trapped forever in the transfer device.
Benefit to you: The AI radio DJ still cuts in throughout your game but it is to trash talk you murderers. And it is glorious trash talking.

You can get the cyborg upgrades before making any major choice.
FYI: I killed everyone of those loco gippers
Depends on what you want for Colorado. I'm strictly following the advice given by my political advisor at HQ on how to peacefully take over, and one of the "musts" is restore oil to Colorado Springs, and the Gippers are the only ones capable of refining it. So I sided with them all the way and annihilated the other two groups. The Patriarch wasn't happy but I didn't care, for me what was important was to restore electricity in Colorado Springs.
If you want to side with the Patriarch all the way then, obviously, I would suggest an approach that keeps his son "intact" and recovered.
Luckily, the cybertech guy still trades with me, so maybe it is just a bug with the other robot, but it kinda sucks.
tamper with the four terminals in the reagan compound while they are friendly with you. one of them requires a high kiss a$$ level to pull off because you trick one of the gippers to change the terminal for you.
In doing so, the reagan statue gets destroyed and the godfishers will automatically wipe the entire gipper compound. The godfishers also leave the area.
The only remaining choice you have is the robots. You can kill the reagan AI or you can give it to the robots which makes them super happy.
Before tampering with the four terminals, you may want to complete some missions where the gippers send you to the robots. The medic, for example, sends you on a mission.
