What is the difference in sending prisoners to your HQ or the marshalls?
Are there benefits to choosing one or the other?

Idk about the long term effects yet but if you send them to your HQ they stay in prison, if you send the to the marschals they get sent to the pillory and die.

I can't really answer without spoilers but if you read and follow the story, it leads you to view the Marshals in a certain light. So if you are role playing as a good guy here to help the people in the Wasteland you should probably imprison them yourself rather than hand them over to the Marshals.

However, at the same time giving the prisoners to the Marshals, solidifies and increases relationship with the Marshals.

Most basically, its reputation with Marshals, versus reputation (or possible hit) with faction person being arrested is from. The long term consequences of those reputation shifts (or particular arrests), not something we can distinctly say without spoiler.

Can we recruit them if we sent the prisoners to HQ?
Is there any prisoners limit for HQ jails?

No the prisoners just stay there. Maybe few small lines of dialgue but nothing amazing.

If you send prisoners to HQ, they are just imprisoned.
If you send prisoners to the Marshalls, they are punished (usually with death), but you get a faction bonus.
You can also just outright kill them, which also has its implications.

Choose wisely.

Hint: If you want to get on he good side of the Marshalls, then let them deal with prisoners.

To all having a morale dilema in these decissions:

I will repeat my line from a different thread and add something on top:
So called good option without anything good coming up from it is not good, so basicaly its a sign of weakness not doing the good thing for the community, but instead focusing on owns feel of guilt for not "protecting" people responsible for hundreds of deaths, what are you thinking? that we should give mass murderers a second chance? If imprisoning as some said above is the "good option of the rangers" why did you kill so many Dorseys on your way through the damm, you must be crying heavily inside for their deaths dont you? Second point on guilt for what? Those guys caused many families and children being burned alive (refer ingame to: burning bodies of children still holding strong to their toys in the fire pit), for F. sake give them to Marshalls, there is absolutely nothing they can do to make up for this, No jail sentence. Slow time on the pillories is still too good for them. The marshal reputation gain is just a bonus to all of this. Remember how unforgiving this world is, there is no place for mistakes caused by Ideas like: " Lets join forces/help a faction with long history of tyrany,
blood sect principles brainwashing and love for killing and playing with dying people. Just remember what e.g.: the dorseys done to your mates at the Damm, pulling out eyes/intestines and other monstrosities while their victim is still alive, Hanged rangers till they die on their own intestines! There is no excuse for such a "mistake". Try and change my mind someone.
