You unlock Items, operations, troops and starting levels of your empire heroes. You can choose three at start of the new map. Those you buy with faction reputation on the map. That reputation you gain by doing quests on that map. Items are free to unlock for the new map, operations and troops cost reputation to unlock.

Edit: You can have 5 empire Heroes per map.

For 5 empire heroes read 4 empire heroes plus your commander for the selected map.

Thanks Bak Bon Dzshow for pointing out that items can be carried over by way of reputation and purchased with reputation points but not the items picked up by heroes in game.

While heroes do not retain items their levels do carry over. An empire hero's level is based on the awarded level at the end of the previous scenario if it exceeds the default level at the time for hire.
