Anything that happens when someone in your game afks for their entire timer?
No way to boot? Does this affect their ELO in anyway?
If the other players just quit because they dont want to wait what happens to them?

This is the primary reason I seldom play games with timers above 20 minutes per player.

There is no way to boot.

It does definitely affect their ELO. I think even if you time out when you're ahead with 1 turn to go in the game (i.e., even a bot couldn't screw it up), you still either lose ELO or at least don't gain anything like you would have if you finished the game. (This was a major problem months ago when people would get disconnected involuntarily.)

If other players quit because they don't want to wait, they suffer the same or even worse ELO consequences because they disconnected earlier than the person who just times out.

I have yet to play online against any player, but i was wondering perhaps one solution could be the Ai/bot takes over when that AKF player is absent and the timer ran out? when they return it takes the backseat as it were, just as when your screen saver detects the keyboard or mouse being interacted with.

When this occurs (the Ai taking over) the game could notify all players Player X hasn't made a move and Ai is taking over- and there could be an red glowing outline or icon above that players name to show the Ai/bot is still active. There could be legit reasons a player cannot get back to the PC before the timer goes, dog vomited all over the floor, phone call, internet drop etc. Or i guess the other more simple solution is their turn is forfeited if the timer runs out- which might be what occurs anyway at present?

What was really weird for me today was that I thought one of my opponents timed out but it turned out it was me. I saw Togawa time out, but then Saxony and Crimea asked me (Albion) if I was still there. I replied that I was, that I saw Togawa timed out (but not booted), but they never responded. After a while, the game told me I was timed out. I never saw my clock dip below 9 minutes.

This was really frustrating because it was the second time in three games that something like this happened. Before these three games, I had just made it to an ELO of 1249, hoping to get the secret achievement. Now I'm down to 1214. I think I'll have to give up on Scythe here for a while. I don't think I could handle it if the same thing happens the next time I play. I need a cooling off period.

Yes a bot takes over eventually. That is not the problem. The problem is having to wait the 20 minutes or however long their timer is for them to get kicked out.
