Here's some extra clarificationI found since I'm an idiot:
By "mod loader", I assume you mean PkR's SADX Mod Installer since the mod loader alone isn't compatible with the Steam release. BetterSADX and SADX Mod Installer both downgrade (or upgrade, depending on your view) the Steam version to the 2004 version so that the mod loader can be used. The difference is that SADX Mod Installer is almost always up-to-date thanks to its online nature (and even the offline package gets updated frequently so it's rarely out-of-date) and gives you more customization options at setup time, while BetterSADX is no longer maintained or supported and hasn't received an update in nearly two years.
In short, SADX Mod Installer is your best option
But can confirm, no virus. Pain in the ass to set up on linux though
