Gamma's story: a bit of help?

Well, I'm playing Gamma's story. I've 'rescued' Delta and Epsilon. Remaining units are Beta and Zeta. Apparently, I have to go to the Egg Carrier crash site, I might find something. This presents a problem. Now I'm stuck - where do I go? I've gone to the tunnel thing in the jungle and done pretty much everything in the Egg Carrier, but everywhere is the wrong room. Is there a bug in my game that does not compute? Am I missing something stupid? I'd like help.

(also, if you got all the references, you're awesome.)

The jungle base was the Egg Carrier's launch site, but where you are in the story the ship crashed into the ocean, so I'd head in that direction instead.
