Firstly, bring animals from the levels into the garden and give them to your chao. This will increase their stats, allowing them to do better in the various races in the game.
Secondly, time only passes while you're in the garden itself, so you don't have to worry about leaving it for many weeks or months and everything becomes messed up when you eventually return.
Third, never wake your chao when it's sleeping. Wait for it to wake itself up before you start giving them animals or fruit or petting them again. That does mean waiting in the garden itself for a while though.
Also, you can read the hovering signs in the garden for more tips. Just stand in front of one and press the action button to read signs in the same way you read the signs and talk to NPCs in the main HUB areas, in case you didn't know that already.
When this game was on gamecube i went to this site. I am surprised it's still up but this helped me alot. it tells you more in depth of chao and what drives/animals you need it to evolve and so on.
