I think they wanted Amy to be the token fan-service before Rouge the Bat came along.
If I remember right, then you can see them when she’s running, too.

After this game, she was inspired to get stronger. Which she did.
To be honest, she's wearing bloomers. Those aren't particularly inappropriate to see.
(After all, Minnie Mouse has been flashing hers for years.
Likewise with Sakura from Street Fighter (who wear athletic bloomers), which is why she's not bothered about high-kicking someone. (They're basically just gym shorts))
Except that they aged Amy up for this game.

If they had wanted her to be fanservice, they wouldn't have stopped at age 12 (Amy's current age), they would've made her even older.

So either she changed to actual nickers after she joined the resistance, or they don't want any thirsty teens looking up her skirt, even if she's just wearing bloomers, as you say.
Not necessary. You have to consider Sonic the Hedgehog's target audience, especially back in the 90s (Sonic Adventure was still the 90s, so it counts)
People tend to be attracted to people a similar age as them. Younger boys might find Rouge too old, while Amy would match their level of maturity a little more closely.
In contrast, Rouge is the least flat chested female character in the franchise, she has a deeper older woman voice, and her official age is very deliberately placed at 18. (The age of consent in most western countries) Rouge was definitely designed with older guys in mind.

But like Braixen-Chan pointed out, a lot of teenage boys (and an alarming number of grown men) like to drool over Amy and her unfortunate tendency for upskirt shots.
So, I like to remind them that 1) she's only 12 years old, and 2) they're not seeing anything particularly inappropriate.
(Which makes sense. Amy's not stupid, she knows she wears an impractical, dangerously short skirt. So it would make sense that she'd make sure she was decent.)

Probably the latter. They're likely worried about parents throwing a fit.
People are getting kinda strange these days.
Parents threw a fit about Sally not wearing clothes (even though she's covered in fur from head to toe, and wears more than Sonic himself), so they ended up giving her clothes to wear.
(Her deeper voice from Sonic X was actually a bit of a mis-cast, as 4Kids apparently didn't know Rouge was only 18. To her credit, the actress they hired did try her best to compensate.)
I like Rouge's character.
It's just a shame that most people think only about her body.

I like the way her personality is done.
It's like she has multiple layers of personality.
You usually see the sassy, flirty jewel thief... but you quickly learn that's just an act she puts on.
When the chips are down, Rouge drops that layer, and you then see the cold, calculating government agent beneath.
(One thing to remember about Rouge: She ALWAYS knows more than she's letting on.)
But on very rare occasions, Rouge drops even that layer, and reveals a tiny glimpse of her true self - the young 18-year-old girl's heart beating inside her.
(Such as in SA2, when she gave that warm smile about Knuckles (not her usual flirty smile, this was a genuine smile). Or those times she worries about Shadow's health.)
She kinda reminds me of Nami from One Piece - a pretty woman with multiple layers of personality. Both act like a flirty thief...but on super-rare occasions, especially when someone they truly care about is in danger, they both show their true selves.
I guess I kinda find that kind of character fascinating.
