Knuckles' Story is Broken

After completing lost world I was immeadiately taken back to the Mystic Ruins, instead of the past. Tikal keeps telling me to use the trolley cart to lost world, while Knuckles' story recap says I'm in the past, when I'm not. Really confused as to what I should do now...

I know this will sound like a stupid suggestion but have you tried saving and restarting? Sounds like the file is corrupted so your only option would be to start a new game.

I've tried everything. Spent hours messing with a save editor too to no avail. I hadn't done any glitches or anything and I'm only using BetterSADX and the Dreamcast Conversion mods. sigh. I hate having to redo anything in games.

Ah, mods. That could be the problem. You've tried uninstalling them right?

Yeah, but it didn't work. And disabling them made the camera spin around forever

I tried Tails' story and everything was happening in the wrong order. Deleted my save, and uninstalled and disabled mods. Hopefully nothing will break this time

I recommend beating the game first without mods if you're after achievements. The Dreamcast conversion and BetterSADX mods are nice but you have to remember that it can break your game.

I typically don't mess with mods until after I finish the game first.

I decided to give this game another playthrough with BetterSADX + Dreamcast conversion and I never had any technical problems with it.
I don't know about you but I can't bloody stand playing this game in forced 4:3 with somewhat low resolution being upscaled to 1080p.

I figured out the cause in the end. The beta windy valley mod. It broke not just knuckles, but every story eventually. I started a new game without that mod, and cleared every story just fine.
