Rename Beam Station

Is there a possibility to rename beam stations? Or at least a possibility to change the order shown on display?
And one question: Can enemys use beam stations?

Yes, there is a possibility. Enter the Beam Station (or Turbo Lift) you want to rename and activate your PDA. The option named "Ship Name" is used to rename the beamstation (turbo lift).
If you point at a doorway, you can also rename it with this option.

I have yet to see enemies use beaming stations, your crew/robots will though, and enemies do use the lift(I am pretty sure...otherwise it would break the balance).

As for ordering, the only way I know of ordering is removing all of them and replacing them in the order you want.
(Oh, and just like renaming the station, you can also rename floors in the turbo lift)
