Although I have no personal experience of this, I have read numerous 'Hints & Tips' & watched numerous YouTube vids and the consensus appears to be get to the bridge & get out of that system (as far as you can - one large jump or a few small jumps) then mop up those on your ship - get away from those doing the invading.
I hope that explains how they work a little better.

I have to say I am dissappointed to hear it doesn't actually decontaminate boxes, seems rather useless then doesn't it.
I am separating risk part of the ship with them ... but you need to use DECONTAMINATION module (to stop infection=spores) and followd via SECURITY GATE (stops walkng aliens).
But, spores and aliens can survive inside crates, when robos carieng them from HANGAR to DEPOSITs, or from DEPOSITS to Refineries, so alien or spores can pop-up from those crates during every transpor, even inside SECURITY GATE or DECONTAMINATION.
