How Do You Find Remaining Side Missions?
I know they often generate markers when sub-objectives are nearby but they should do this for remaining side missions as well.

For example, in Hagaboda it shows I have 0/3 missions upon first entering but it's a big town and I don't really feel like I should have to check every single space until I find something. They really need to generate markers for these when you are within reasonable distance at least.

I believe on your compass you can see the missions, when you get close enough.

Not sure if it works for the side missions, but some of the missions cause a blue man on the compass at the top of the screen until you are close then there is a marker floating in the hud.

I just tried it again and saw a bike station. Nothing else.

There's no simple way if you have not been everywhere there is to go. If you want 100% of then first make sure you've gone to every location you can see on the map that has grey buildings. Most places you've been have a POI on the map screen that you can hover the cursor over and if there are collectibles or missions then a small box will appear in the upper right of the map saying how many collectibles out of the total have been found and how many missions have been found and a percentage of "completeness" of the area. However, whether its an oversight or intentional there are multiple areas wherein no named POI icon appears on the map even after you've discovered it and some of those do have little missions or collectible items yet there is no way to see them on the map so there is no way to easily see the status. In such cases the only way is to physically go to that location and see if a window pops up upon entering the area that says something like "Collectibles 0/2, Missions 0/1" which would indicate one available side mission to be found and two collectibles in the area waiting to be discovered.

So first move your mouse to every place on the map and see if any of them say there is a mission as yet unfound, and after that's clear go to every place on the map that shows grey structures but have no map icon and watch carefully what pops up on the screen as you enter the area.

There are some GZ wikis with mission listings and map locations but they are all out of date and I found them unreliable. There are a lot more safe houses and relay beacons then there used to be.

I don't mind not having markers for collectibles since those are merely statistical items. What I would like to see are markers just for the side missions, like when you are tracking the town they're in and you are close enough - then they should appear in the compass to help you zone on them. And I'm only really saying this about the bigger towns where there's so much more ground to cover. Everything else I'm generally fine with finding on my own.
