Anyway, he has a guide called skeleton keys in the guides section that might help.
Habitat gates for staff use are placed topside. If you are talking about having a guest gate for an underwater tunnel, that is not needed as the boundary between the air and water prevents the animals from leaving the water. If you want to add either exhibits or another habitat under the water, you will need to have the underwater tunnel provide access to staff. Just depends on what you are wanting to do. Here is a clip from a workshop swkydancer and I did (video courtesy of gampers62) showing some things you can do.
Note: The entrance to the underwater tunnel is not a gate; just some scenery. As Beastmonger mentioned, a screen shot of what you want to do is always helpful.

Habitat gates have to be on the ground. They will not sit on a mid-air path, there MUST be ground under the gate, even if it's only a spot. It's just how they are. So that's why the gates are going to the bottom, that's where the ground is. If you want a high-up gate, you're going to have to get some ground up there for it to sit on.
(And no, neither the rocks from the nature tab nor the floors in the construction tab work for putting habitat gates on either. I've tried. It's dirt and only dirt.)
