Yes, community challenges are only available in franchise mode. You can complete them with any of your franchise zoos, but not any zoos that are challenge, career/timed scenarios or sandbox.
Normally the community challenges run for a bit less than one week, every other week. Typically the rewards are some CC for every x times you complete the designated task, and then a few gold quality animals once it ends if the community as a whole reached the target goal.
The upcoming challenge, which starts in a few hours, is a special one for the game's anniversary, so it's got a lot more rewards than a normal challenge. It will reward outfits and animals for every x animals you release to the wild (not sure off the top of my head what the value of x is).

I just tried out the anniversary update, so far everything is working great. Keepers are cleaning habitats again
It's particularly acute if all of the transfers are on one side of the zoo, since the caretakers from the other side will run all the way across to do the deliveries, and then take forever to wander back over.
Work zones don't tend to help with this, since the caretakers will override their work zone if they're needed for delivery. So the choices are either to set their tasks, add more caretakers, or wait it out...
I do the exact same thing, do a ton of animal management on pause and when I unpause the caretakers are crazy swamped. I don't mind really, they will catch up with the garbage bins eventually.
