If you want to restart your zoo in total ( can't remember if you get the 100CC creation fee back again or not ). Usually done because you are way in debt ... it happened to me a lot back then.
Put all your animals in the trade center - this is your franchise storage. If you have more than the storage max then you will need to distribute them to other zoos and grab them back later. To be on the safe side I always transferred them all to other zoos so they get attributed to the other zoo and not the one being removed.
Once all the animals are stored away then delete the zoo. Then create the new one, hopefully using the original 100CC.
If you don't want to go that far because you have plenty of money ( this is you ) and just need to do a redesign, close the zoo, box up the animals and remove all the items in the habitats you are removing ( hopefully fixed, but I found a bug that crashed the game when you deleted a habitat item when not in a habitat). Remove/Rebuild the habitats as needed.
Bear in mind that you will get a partial refund if you bought the item and cash back if not your items for any non natural items. Trees and plants ( definitely the existing ones and maybe the ones you bought ) will take money away ( as punishment I guess ). Because of this where possible reuse the items you already paid for minimising what money you will lose out on.
Once you are ready, bring back the animals as you need them.
