another possibility is that you may have been building in blueprint mode, than when you started the new build, you hadn't fully left the old blueprint when you started the new one, making the new build a part of the old (have done this plenty of times myself, surprisingly easy to do, always need to make sure that I have left blueprint fully when moving onto new ones), than when you started the new building you may have deleted what you had made not knowing that it was attached to the old building, which would explain what happened
One thing I would check is to see if any exhibit animals have been moved to storage (in the case of deleting the exhibit, I believe they are autosold, so if CC looks higher than it should be that could explain as well, though I could be mistaken on that, and even if correct than CC amount gained would quite small maybe to small to notice)
But I'd say accidentally deleted is most plausible, over 1000 hours myself and never had the game randomly delete something without it being my fault (but have deleted things by accident plenty of times)
but best fix I can think of, is to see if there is a autosave from when the building was around, if so, create blueprint and copy to latest save of your park
otherwise, rebuilding will be a pain, but at least you know what you have already done, so will take less time the second time, and can even try things you hadn't the first time
i thought franchice mode only had one save of your park.
