First thing is lighting which mostly only works at night. Then you'll likely have some problems with habitat boundaries not registering correctly (unless it's just a perfect box cut out of the terrain).
And I'm pretty sure you'll have some issues with the terrain and path finding.
I suppose it could work to some extend if you make it a giant cave with perfectly flat ground and maybe some skylights, but then it'll be somewhat difficult to get your guests down there and keep them long enough to be profitable.
Check that out, something i'm making i've made the pens for crocs, majority water so hopefully pathing isn't too big a problem got a path down too! lol
