How to properly merge habitats?

I'm playing the Squeezing the Margins scenario in career mode and I ran into a problem. I try to merge the giraffe, nyala and zebra habitats into one big habitat. But I can't do it without all kinds of warnings going off. If I keep the three gates I get the warning that I need to remove some of them because of a merged habitat but if I do remove them I get the warning the animals are escaping. So how am I supposed to pull this off?

Just a guess, but you could box all animals, change the habitat and release them again.

Yeah, right after posting I remembered that boxing them is a thing and I tried it. It seems to have solved the issue. But a better way to do it would be more useful.

I moved all the animals into 1 enclosure first, then when they were all in there deleted the seperation barriers and gates from the other 2.

Did boxing and unboxing them in their habitat work?

Yeah. I boxed them before doing anything. After that I removed the barriers and the two other gates. I also kept them in the box for a few days just in case the game needs some time to register the merge or something like that.
