That said, it sounds like this isn't the problem in your case. From your description, it seems that your habitat isn't registered as a habitat any more. If you click on the barrier, does the game still select all the barriers around the habitat?
A screenshot of the habitat, with the focus on your adventure tour, might help.
It's actually pretty logical. ;) By removing the gate, you removed the "habitat" status from the area. It's now just an undesignated area with some walls around. The animals are no longer in the habitat (since there is no habitat), they are in an undesignated area, so they have escaped. That's what the game tells you.
An animal that is not in a habitat, box, or specific building, will always count as escaped, because animals are always supposed to be in those designated areas. It doesn't matter if it can reach the guests or not.
