The question is however, whether putting a heater next to a pond in the real world would heat the water up ? Maybe the devs used that point in their considerations.

It stands to reason that if the ground below the water is hot than the water above will be hot also. Still, water is going to look like water regardless of the temperature. (With the exception of ice of coarse.)
In the end I think @XrystalBelle hit the nail on the head that water is just aesthetic and has no physical properties. Heat is just another 2D area of effect the same as cameras, educational items, etc..

I'm pretty sure there is no such thing as water temperature but certainly has to do with habitat temperature. Try placing it at the surface like this.
EDIT: Make sure your heater/cooler is turned on and has electricity.
Just tried again with two opposing views with heaters to get warm and coolers to get cool and both seem to ignore the water area with it being always blue in tundra and always orange in desert.
Based on Nova's quite reasonable explanation that the depth matters I deliberately used shallower and smaller bodies of water so that depth wasn't an issue.

My explanation was about IRL, in the game I don't think water temperature matters. I've never seen an animal complain about temps while in water, hippos while snowing for example. I think the game does on land hot/cold or just in water. I don't have the DLC so maybe polar bears changes this?
I'm not trying to start a fight. It's kind of interesting to explore actually. I'll try again tomorrow when I have more time. Deep compared to shallow in different biomes and that sort of thing.
When I say 2D I guess I really mean a cylinder. Z axis doesn't matter so imagine a cylinder going from below ground to sky. Have you tried placing a heater 100m in the sky to see if it heats the ground? I bet it does although I haven't tried it yet.
