Mobile Task Force is the term for any and all Foundation personnel who do tasks outside the Foundation itself (Hence the name).
Nine-Tailed Fox is the name of one of the MTF units, they basically are the unit trying to recontain the scps.
SCP Wiki page officially addresse it as 'MTF Epsilon - 11 "Nine Tailed Fox".'
So using MTF as a general term would be correct, while using NTF is only correct if your specific unit is Epsilon - 11.

MTF = Mobile Task Force
All Foundation Mobile Task Forces have codenames. The one that deals with Containment Breaches in the lore is MTF - Nine Tailed Fox. The MTF unit that arrives in game is named after, and based upon, the Nine-Tailed Fox Mobile Task Force group, which also is the group that appeared in the original "SCP:Containment Breach" game.
To answer your question, either MTF or NTF would be appropriate to refer to them, as they are both a Mobile Task Force, and designated Nine Tailed Fox.
