Did drop rates increase with the DLC?
I started a second play through now that I have the DLC (really enjoying it btw!) and I've noticed that I've been getting a lot more Crests as drops than I did on my first round. I have just unlocked (but not completed) the 3rd Temple and I currently have 4 Lunar Crests, 2 Blood Crests, and 1 Vessel (not counting the ones you can find in a chest). I am pretty sure I had already unlocked a class before I started seeing the drops.

I admit I enjoy grinding patrols and I usually do two patrols to every story mission so I didn't think this drop rate was too abnormal.

However, I just played a Patrol on the second stage, "The Crossroads", and in this one patrol I received a Princess Crest, Draconic Serum, and Wing Serum - none of which I've unlocked or received before on this play through. Is this a possible drop rate issue or did I just hit the Special Class jackpot?

As a follow up question: Do enemy drops scale of your characters' level or the enemy level?

I will admit I do not know if drop rates were changed, but if I had to guess, it's likely just due to the higher amounts of patrols that you do, and since Serums were added with the DLC.

As for drops in general, the answer is slightly complex, but essentially this:

Drops vary based on how far you are in the storyline. So, when you get to certain places in the story, it will change the drop tables. The main point of this is to make sure that relevant drops for where are you are in the game more prominent overall. To be clear: this has zero relevance to level, merely progress in the game.

Did you perchance use the guild option to increase drops i.e hunter's lodge? That may be the difference...

The individual weights for items should be the same, I think. The only difference is more items were added to the drop pool (a few serums and everbloom), so if anything, you're less likely to get specific badges/materials as drops.

The chance for an enemy to drop an item should be the same as well, but there is a guild upgrade that increases it.

The stage I was on most recently didn't have any Guild upgrades on it (haven't unlocked the Coast of Industry guild yet) so there was no increased drop %. RNG has to work in my favor every once in a while so I'll take it while I have it :)

I did initially think the drop tier was tied to character level but Conan confirmed it's based on story progress so that clears that up. I'm guessing unlocking the 3rd Temple is what gave me access to (potential) Princess Crest drops.
