Indeed, as it omits the secret badge classes, there are therefore less lines which have to be drawn between the classes.

Exactly. Simply put, these are 6 classes which are available only to non-story heroes which are "generally" more-potent in nature. Since it takes a badge to unlock the class, you will usually only be able to use one of these for awhile until you find more. Like all the other classes, they still have requirements, but when you have the badge, don't worry, it will tell you "Requires Mercenary 4" or etc. So yes, going through the game and seeing them will likely clarify the matter for you--because seeing it for yourself can solidify the idea.
