Direct3D Support, or Software Rendering?
I realize there's probably a lot of modding to be done to get something this old up to standards, but I'm unsure which should be chosen between these two. Does anyone know what to do about this?

None of them. Download the openGL renderer and use that: http://www.cwdohnal.com/utglr/dxglr21.zip

Place it in Steam\SteamApps\common\DeusEx\System

Choose OpenGL support via the in-game renderer changing option.

However I recommend that you get Kentie's launcher: kentie.net/article/dxguide/index.htm#downloads
