So, translated, it's something like "From God"
It's the Latin translation of the Greek frase "Apo mehanes theos" = god from machine . It was used for devine interventions which drastically changed a situation in a plot . The frase was formed due to the fact that the person who was portraying a god was raised upon the stage using a machine . (back at those ancient days these were the available special effects) .
The frase is continuously used up to this day with the exact words .

But what has this to do with the game ? Is it maybe that JC Denton is someone who drastically changes the plot of the game ?
The developers said JC was supposed to be a metaphor for ♥♥♥♥♥ Christ, since he ends up being a savior of humanity at the end of the game. And depending on what ending you choose he can merge with an AI to become almost omniscient and godlike.
By the way , I chose the Dark age ending !
