She doesn't even get to come close to the bedroom in most of my playthrough.

It's not mandatory to talk to her after you found the ambrosia, she will only give you a reward. I never found Castle Clinton during my first playthrough.
I may be wrong since I'm new to the game, but I think reporting to Anna is necessary to unlock the primary goal of freeing the hostages.
Anyway, I seem to have fixed the bug by clearing the download cache and reinstalling the game. All works fine now
Can't say for the actual objective text but the Battery Park section is pretty free. You don't have to talk to Anna...at all if you know the other way in, being sneaky then leave immediately after you found the ambrosia, she will complain about you later on.
You can also do the subway first, it's clearly out of order story wise but the game will still acknowledge your actions.
