Sorry to waste your time, i've decided to just play GMDX. I don't want to risk anymore bugs coming out of nowhere.
Not wasting my time at all, always happy to spend the time to help. Gmdx won't fix bugs like that I'm afraid, but hopefully it doesn't happen again.
For example; my problem was saving over and over into one single quick save slot. I was at the Catacombs level and tunnel section. I had two files "10_Paris_Catacombs.dxs" and "10_Paris_Catacombs_tunnels.dxs" in my save folder and a SaveInfo.dsx file which is corrupted. I found a person's savefile who's already at that level, I replaced my whole save (keep yours somewhere safe) with the one I just downloaded. I loaded catacombs level. Made a quicksave immediately, then this time I replaced my secure (actual) files with the ones that I just downloaded. This way, we have a non-corrupted and healthy SaveInfo.dsx file. All my progress, items and everything is back now. Hope this solution helps who's the same problem out there.
Note: It is much easier, if you are using normal save slot just change the SaveInfo.dsx file, the above note is for who are using quick save slot.
