Berry bush, stone deposit, and town center.
You can search online and see many *gorgeous* screen captures of stone walled cities made with the game. My main issue right now is how I can't get rid of, or beautify the town center, berry bush, or stone deposit that you are obligated to build and have nearby at the beginning of the game.

I think on my next play through I'm going to have a village outside my city, and plan things better regarding things that need to be inside the wall, and where serf jobs/houses are located versus commoner house/jobs are located. But until then, I'd love to hear what the community does with the starting deposits, and any advice on how you make grand walled cities despite these blemishes we can't get rid of.

I just put one of the bigger bush decorations on top of the town center. It fits well enough to hide those "boxes". I don't mind the berry bushes much, it's just greenery if you don't use it :-) As for the stone deposit, that is a bit ugly. I've not tried it, but I think you could put some of the bigger buildings on top of it, like a church. Just make sure you remove the extraction zone so no worker will try to axe some stones during a church ceremony.

You can also use mods, pretty sure there is a mod to move berry bushes for example (not that I have used it myself since I don't care about the looks of my town).

Probably, but if you put decorations there it beautifies the area and makes them upgrade the house... I think the answer is to keep them in the laborer part of town and ignore them when you don't need them anymore.

I'm learning to build things over thatched houses where I want my walled city to go, that causes workers to live there to find new housing closer to their new workplace. They take a temporary happiness hit, but most of my villagers are happiness 80+ anyway. I'm also learning to promote people in houses I want upgraded, even if they're a level 50 berry picker. That second one may not be necessary, I bet if I upgrade an unemployed serf to a citizen, he'll move out of the squalor and upgrade a house that is in a beautified area...
