However, make sure you don't demolish an old one before building one new one. Because it might push your 'Clergy points' below the level to unlock the stone tier.
Shame though I hope this changes before release, I don,'t have enough space to build a new one in a decent location and a church in the middle of nowhere doesn't make any sense.

you also can first build the new one on the same place and destroy the old one afterwards.
Very useful but I suppose it'll be patched so if I can avoid relying on bugs that are temporary I prefer to do so.
Still good to know in case of emergency :)
1-Editing the existing rustic church and adding more extensions to it say having a second core, tower and stone extensions ?
That's ok but if there is no room around the actual church not helpful, that is why I wanted to upgrade my wooden parts with stone ones that have more capacity but use the same amount of room. Plus to be honest after a point the building would look, ugly and aesthetics matter too :P
But I got that I can in fact do this by removing the old extensions in edit more so I can place the new ones, I lose capacity during the building phase but that's ok.
2-Building a new church that I can place on top of the first one, on the same location exactly and as long as I turn it around a bit so that the old door is still showing and accessible both building will work at the same time ? That's the one that seems like a bug to me if it's even possible ...
BUT, the door of the rustic church must be visible at the outside of the new one and the new one also needs a door (im not sure about this).
Ich schreibs mal auf deutsch. der Google Translator kann hoffentlich mehr als ich.
Man kann in diesem Spiel alles mit allem kombinieren ineinanderschieben, übereinander kopieren, nur die jeweiligen zugänge müssen frei sein sein.
Und so kann man auch eine Steinkirche über eine Dorfkirche setzen, dass beide in etwa den gleichen Raum einnehmen. Man schiebt die Steinkirche so , dass die Türe der Dorfkirche als Wandöffnung sichtbar ist. Vom Strohdach der Dorfkirche sieht man praktisch nichts mehr und beide Kirchen zählen als separate Kirchen und werden genutzt.
Die kleinen steinernen Zusatzgebäude kann man gut über Lagerhäuser oder was auch immer bauen. spart Platz und sieht nett aus.
P.s. I will see if i have an old savegame with such a double chuch, i dont think so.
I tried as you described and it works perfectly, also if one doesn't care about the looks of the building we can build several rustic churches one over the other, just rotating each one a bit so that the doors are all accessible and they all work at the same time.
And of course I tried editing the rustic church, removing the old wooden parts and adding the new stone ones and it works fine, the church is just at minimal capacity until the new extensions are built but that's to be expected.
