Misty ruins doesnt have the keys
I searched every inch of this place at least 4 times, even used chemical lights to be sure and yet again I cant for the life of me find all the keys listed to open the last door, I only found 2 keys and it was easy to spot them, specially if you reveal the map. But there are still 2 keys missing and it is probably a bug. Cant you sort this out?

I found one of them inside a large box. there is a stair case that has two boxes next to each other

You found all of them? because I found 2, but the others dont seem to shine anywhere. Maybe I will try to use the hunter skill to find later. If you say you found all of them that is... otherwise I think it is bugged.

They do exist, I've cleared all the depths maps and none of them have problems with keys, some of them are just in kind of out of the way spots.

I've cleared all of them but misty vein, as such I think the keys didnt drop from one of the minibosses as it happens in many of them when the key is not somewhere to be found, but drops from the boss. For some reason the game didnt drop the key it had to, that's why Im asking if that person FOUND them, or if he droped them from a boss in the first place, because I cleared the entire map and even used the skill that looks for loot in the entirety of the map as well, so Im pretty sure I didnt miss something as shiny as a key around (also, it would be strange I had any problems with it when all the other dungeons are the same, think about it, will ya?).

The keys don't drop from the boss rooms. Make sure you smash every box, one of them was hidden in a box, i imagine that one is pretty easy to miss.

Get treasure tracker from Survivor or the third one that pings the entire map and tells you how many item drops are left.

have you used the gift that track "uncollected" treasure? that gift is useful for this kind of situation

Thats the one I used. I actually used both this one and the other gift that I think its from another class. None of them at the time pinged anything, it would only say there is no item left.
I dont know the range of it, so I used a gift to keep getting ichor and used on the entire map and nothing came out of it, as such I can just assume it was a bug. Will see when I do this map again in NG+ but in NG 2 keys were missing.

I also got a bit confused in this dungeon. The keys are items hidden inside some boxes, try smashing everything you see in the area.

Also did that, multiple times (meaning, cleared the place more than once in the same save, gone back and cleared every nook and crany going around the edges and then the middle). Will try running the same dungeon right now on NG+ and see what happens. Im pretty sure it was missing from the other storyline for some odd reason.
Edit.: on this run, just doing a little stroll already found one of the keys that was missing from the other run in one of the boxes I broke. Maybe I could have missed, but I really doubt it, since I tried smashing even stuff that isnt breakable, figures.

Maybe you just got unlucky when you were breaking things and they spawned underground so when you reset your world they got auto placed back into the right spot.

It was missing, if you dont want to believe it, just dont, but it was missing. I did everything possible in order to find them the other time, reason why I reported here, but ppl still think I cant find them... but now I find them in less than 5 min, is that plausible comparing to the other run? I dont think so. I didnt even had to look for them, just went around breaking things, same way as the other, only 1 key was hidden in a box, but at the other time 2 keys were still missing.

I dont need those to find the items, they are pretty easy to find. But as I said before, I did use both skills for tracking items in two different runs, going all around the map already completed. Im pretty sure it was bugged. At NG+ when I completed the map I had no problems in finding the items, as it was supposed to be. No extra tracking skills needed, there is no mystery to these dungeons, they are supposed to be simple in the first place.
