One tedious way I've found to get around this is by storing different types of gifts in the storage, only taking out one type at a time.
For example: You have 3 Aromatic Herbs, 2 Custom Guns Parts and 1 Yellowed Book in the inventory and want to give them to Mia, Murasame and Louis respectively, if you have all of them in your inventory, chances are after you give Mia one Herb, a Custom Gun Parts AND/OR the Yellowed Book will randomly disappear. What you need to do is store the 2 Gun Parts and the Yellowed Book in the storage, give Mia the 3 Herbs (the same type has never been randomly disappearing from my personal experience), then take out the 2 Guns Parts, give them to Murasame and then take out the Yellowed Book and give it to Louis, one at a time.
There may be another less tedious fix, but I haven't had the chances to look into it. For the time being, you can try my fix if you want. This bug is annoying yes and hopefully it'll get fixed.
You can actually verify that by listening closely as when you press other menu keys you will still hear UI sounds.
What usually happens to people is that they interact with that invisible menu and are unaware that they are giving npc other items at that time.
I'm quite sure you've ran into an issue where you couldn't talk with other NPC and kept mashing the interaction button till it worked. Well that's what happens when you do that.
To "fix" that, every time you leave the dialogue after giving NPC items, keep pressing close menu button until you stop hearing UI sounds.
