I can increase the amount of storage for alchemy ingredients.
This is a bug. Shaydee should buy armor of any type. I will look into it.
If you are unable to put handles in the storehouse that's also a bug. Will look at that too.
I think I know what is causing this. But basically the Hunter and Fisherman should never hang out at home unless there is something in the storehouse, such as monsters. I think the issue is after that quest they aren't being told to get back to work. I'll try to confirm that as well.
For the most part the Dwarves all eat at the same time. A typical Dwarf eats about 6 meals twice a day. So that's why they're using it up. I can look at the numbers to make sure it's not too imbalanced, but at 16 Dwarves you should have two Cooks. I'll take a look at the numbers though.
Leather is supposed to be fairly common as loot drops. Also, if your Hunter is stuck at home then you're likely not getting as much as you should get.
You should be able to change the resolution and the sound settings from inside the game. I just tested it and they both work. Or am I not understanding the issue?
I can probably allow options to work when underground. Originally the ESC menu was limited when underground to prevent saving. But allowing options should be fine.
The only limitation here is actually memory related. That said, I'm actually looking into possibility having the building textures updated and that would also mean some more stone and maybe wood options.

I can put handles in the storehouse but the storehouse only holds 50, so 25 each. Same problem as mushrooms where the warehouse just doesn't hold much. I loot them all the time and whatever they're used in just isn't keeping up.
That would do it. I've had that quest twice today. Oh yeah, I almost forgot! Even though the dwarves eat the meals in one go, they get the "I ate raw food today" debuff and it's :/
I have 100 meals now and everyone eats raw food. *kicks sand*
Trying to get a tavern up as my next building. Maybe that'll help.
Why can't I change the resolution and sound before I start the game? Like, on the main screen instead of missing out on the opening scene because I'm too distracted by wrong graphics and sound..
Ah, yeah that's tricky. So many games that just crash or stop working at endgame because there's too many of whatever. Fun times.

Do enemies level with you? Scaling type thing? Seems like no matter what I upgrade in personal points and armor, seems like I'm not better against enemies. They seem to do the same amount of damage and I also do the same. Just my imagination?
I can increase the amount of handles too. Just don't want it to be too much as the numbers are balanced based on number of storehouses, size of town, number of workers, etc.
I'm not sure what you mean about the resolution and sound. You can change the settings at the title screen and when in game. Sorry, I'm confused. :)
Yes enemies level up based on a few factors. Right now it's mostly based on your gear, but I want to the town to affect it too, that way it won't feel like a 1:1 change.
If your people are eating meals and getting that debuff then something might be wrong.
I just got at your save so I'll take a look at it later this evening and see if I can figure out what's off.

I'll have these fixes along with some of the balance stuff mentioned above in the next update. That update is a big one (includes the new mines and a big change to the controller support for the town manager) so I don't want to release it until I've fully tested it.
But yes, unfortunately with those two not working, your food supply and leather supply is less than it should be. For now you can swap the Fisherman and the Hunter and then swap them back and the Fisherman will get back to work. The Hunter will need to wait for the update with the fix.
I'll try to get the update live by Friday as this is a pretty big bug and I'd like to get a lot of the other things you suggested into the game as well!
