Yes, they can take and also destroy everything. And there's no lockable door or chest you could build.
It might be best to only invite trustworthy friends on your boat.
You can do backups for your raft (not including character) if you'd like, and the game actually auto-maintains some backups for I think either last few saves or last few days.
I'm almost sure too that there's mods for spawning in things, if you ever find that necessary. Double-check if they're still there & working though.
but generally stuff like that shouldn't happen in the first place, as the raft is actually quite fast. if you want to stay at an island, you usually throw an anchor down, then explore the island, then lift the anchor.
if you log out on an insland, then that's a you-issue, although i did have an experience once where i logged out on an island and reappeared back on the raft once i logged in again, but i wouldn't trust that too much.
main question is: how are you playing together if you are not online at the same time? multiplayer works by someone else joining your savegame. if you are not there, the other can't play, since the game is saved locally, on your machine.
i mean there are mods out there which allow for dedicated servers, but there that issue shouldn't happen aswell, due to how islands work in a game design sense (you generally don't log out on an island as once you've stripped it clean, which is quickly done, you just leave) and the fact that players should normally appear on the raft when they log in.
