You will find them in your story journey. They are basically in the way of your objective, so it's hard to miss them. I recommend using bow and arrows with dealing them easily

Puffer fish are also found around the regular large islands though they can be hard to find because of all the swimming and diving you need to do. Look particularly for a large island that has a large rock just offshore with several jagged rocks sticking out of the water, like teeth. There are usually 3 Puffer Fish around there in close proximity.
