Adding more sails has no effect nor does it's placement matter (you can even have it inside structure AFAIK).
In order to move against the wind, you need engines (1 per 100 foundations, only foundations count) or paddles. If you use paddles, having sail turned in same direction helps even if that direction is against the wind as it slows raft's movement into opposite direction.
If you're using sail, install streamer to see the direction of the wind. Wind direction never changes in the game and it will always blow in same direction.
