Figured out how to use bio fuel.

So the refiner does not connect to the tank. You have to set it aside somewhere, add raw food to the big container and add honey to the small container on the side. 1 honey only makes one fuel with the raw food and it takes a few minutes. I ended up making two refineries because it is soooo slow and I have two engines. When 1 fuel is done, you will see a can of this fuel at the base of the refiner. You then add that can of fuel (holds 4 or 5 cans) to the fuel tank but make sure the tank is connected to the engine first. I wish you could place the refiner on top of the fuel tank but you can not. It does look like it is supposed to go there because there is a funnel at the top of it.
