I was having trouble killing them until i learned to kite them with the machete, I was killing them comfortably with the spear before but then I noticed machete had about the same reach ( and quicker kill time), so I started doing the same thing. When they are almost near you hit the attack button and start backing up at the same time and it usually connects.
Also be careful with getting close to them while the death animation is playing, I had a few blow up on me after I saw them die and rushed to loot them.

The easiest way is with the bow and arrow. Just swim away from the pufferfish and keep shooting from a safe distance. Once you master that you can move on to the spear which is also extremely easy once you get the hang of it. The trickyest thing about the spear is finding the sweet spot in terms of distance (close enough to reach them but not so close that they explode in your face). Takes a bit of practice but once you master it it'll save you some arrows.
