You can't right now. Trow away, make a new one and replace. This part always bugs me, they should really make a recharge station or something. Granted if we can recharge batteries copper becomes a bit irrelevant as a resource but they need to fix that asap.
The world has gone to hell and we are just trowing spent batteries overboard...

There's a high chance recharging batteries has already been planned. Why else would the batteries not break when depleted?
Question is HOW they choose to do it. They could either do it liken Minecraft, where a single diamond repairs 33% of a pickaxe (since 3 are requires to build it) - so in this case maybe recharging with one copper? Only speculation at this point, though.

There is a mod that adds solar panels that recharge batteries. But, with the impending update, it may not be a good idea to use it just yet.

The devs have stated that they intend to do something about recharging the batteries. What exactly - not sure.

Hope they give a choice between solar wind or waterwheel. A generator like the paint mixer could be fun.

With update 10 you can use depleted batteries to build headlight. But I would also prefer if they'd include a possibility to recharge the batteries. Number of storage boxes with empty batteries is constantly increasing on my raft. :D

Old and empty batteries can be used to craft the headlight gear.

That soon will be unnecessary as the devs are adding a battery re-charger in the next update.

Dont throw them away, you can use them to make headlamps
