Tranq a Pteranodon. Then have the transport team come and "move it" - once it is in move mode, hit R to sell it (can see it on the bottom left of screen).

You can tranq any dino at any time. Just give you ACU a task and then click the dino you want knocked out. From there you can move them safely (or keep them from breaking fences, fighting, etc.

You can't tranq a Pteranodon inside its/their cage.

Yes, I think you have to deactivate the building or hope a storm damages the cage then they fly out then you tranq them.
