The variety issue sounds like a bug. Make sure you have every fossil that is unlocked at your current stars researched and create a specimen. Without any other information I would lay odds that the variety rating penalty is: Dinos created vs Dinos available to be created.
I agree, challenge mode is a big step in the right direction.
The dino variety debuff is basicly how they prevent you from getting 5 star immediatly, kinda don't like it, but at the same time, it works.
I didn't play on jurrasic, so im not sure about stalling at one star, but the first few stars were deffinatly the hardest.
Im not sure about the fences, tornadoes seem to take out concrete just like any other.
As for the hammond foundation, it grows according to your income. I've never seen it grow faster than my income. so its not like it will ever bankrupt you, just adds a layer of difficulty.
Wish i could toggle these things. a custom difficulty, like: less money at the start, high science research/dig team cost. Remove the hammond foundation tax. etc.

all high rating and the dubbel dino's that i need for conform level have diffrent patterns. i have 1.2 star for the dino's.. wtf! i can not get higher then a 3.5 star park. i think its bugged...
I had the same issues with variety. As far as I know, it will continue to say that until you display one of each species. considering that, I say ignore it. Focus on popular dinos like the t-rex. It unlocks at 3 stars.
As for you other questions:
No, fences only vary relitive to dinosaurs, they will not resist tornadoes.
Second, The hammond foundation only takes a percentage of your current earnings so, no it will not grow to infinity. Still, it will take somewhere between 75-90% of your earnings so don't expect a bonus in jurassic difficulty. Good luck!
Making dinos get fighting reputation helps to beat that variety peanalty number, to negate its effect, until you research better dinos with customized features like brachiosaurus and T-Rex, and else.
