The Last Bunker not enough Empire points
I have just played this through twice (in Win7x64) and on both occasions at 50% difficulty was unable to collect all Empire points despite scouring the map with my mouse, entering all rooms, killing all zombies and checking a playthrough. I think objects are bugging out and not showing the interactive highlight properly or something.

I played a second time because the first time I had the soldiers pick up a couple of the objects despite there being explicit text saying that soldiers could not do this in a popup. So that is another bug since either they can and shouldn't or they can and the text is wrong or incomplete about any penalties.

Was not sure if this reduced the points gathered, so second play through I used only the commander and got more points, dont know how for sure as the map is not complicated but still there were not enough points from interactable objects to fill the quota.

Looks buggy and is disappointing not to be able to complete the mission.

I played through most hero missions twice (initial playthrough and a started 500% run) and almost always found everything. It is there.
Tips would be: don't rely on walktrhoughs or collectible maps, because loot spots are randomized. Sometimes it is that chest, sometimes it's not.
Sometimes it is a tiny bottle on a table or lying on the ground. Some of the books are also super easy to miss.
Besides that, it is just pixel hunting. Annoying yes, very much. But not bugged AFAIK.

I found out everything and got all points. So they are there to find. And they are important to find too because if you dont, it will make future missions harder.

Is that the one with all the radar towers? There's a small spot on the bottom left where you can sneak through and find some hidden empire points. That one eluded me for a bit. Assuming it's the one I think it is.

Not if the objects are placed by #RND generator and they are, so its possible your playthrough is not the same as mine i.e. its possible its bugging out some of the playthroughs and all available in other playthroughs, so no.

I have seen other people reporting the same problem and IMHO it looks bugged some of the time.

watching play through's don't help because the pick up's change each game.

you most probably missed the bottles in certain rooms or little parts on the edge of the map. click F4 and "flatten" the map then walk around the edges

Not necessary. Some things are always a pick up. Like when there is a small stack of coins. Or the picture in the secret spot in that radar tower mission. The RNG ones are the books, bottles, barrels, chests, "closet-like" things inside rooms.

Wrong map.

It was the first simplest mission and I don't think I missed something because the map is simpler and I ran the mouse over every object, wall and shady area several times (with the hero selected) which is easy to do because its such a small map. The mouse acts as a detector because the cursor changes when it passes over a usable item.

Its easy to think players missed something when they report this but IMHO that is a mistake which misses the real problem which is a foul up with the randomiser. Like I say I am not the only one.

I played the campaign several times, i noticed also, sometimes the highlight of items are missing. But there is no point, not to archiv all points, "zoom in" is your friend, it helps alot.
Keep it up, you will archiv your points.

This reminds me so much of Bloodstained. Dozens of posts about how they can't get 100% map. That something must be bugged. That they spent time comparing 100% maps to theirs and just coulnd't find anything missing.

Every single time they missed something.

It's very easy to think players missed something when they do. I'd love for you to prove it's the randomizer and not the player.

Just because people report things doesn't mean they are infallible. Prove that a map is missing something.

I just edited the OP to add that this is in Win7x64. OS / platform can sometimes matter.

Why dont you provide a save file with the level in question so maybe the devs or players can see if you're missing something?
