That is most likely the house from Octavia quest
That quest is still open, so how do I complete it if the location is gone?
Not exactly like the capital but similar. So yes it's normal that your companion are gone.
Octavia need to be in your party and when exiting by the main exit of Pitax you should see a town map with one of the location being that house.
How will verifying the integrity of the game files affect my mods? I'm in the last act and don't really want to have to redo the mods, but I really need the ability to camp on the world map. Or I guess I could use Bag of Tricks and override the problem.
As far as i know it do not affect mods in any way.
best way to go. I looked through the forums and there is no other post about this so it does not appear to be a bug in the game code winch is why it was suggested that you check file integrity and you did that.
This game has not had an update in a long a while and a bug like that would have shown up so something wonky in configuration is best guess.
Also, are you using a mod that stops the flow of time as i remember a person recently asking about this. You can only rest once every 24 hours so using a mod that stops time would likely break this.
