Unless you are one of 'those' paladins who kills everything just because it may have 'sinned' then there is no justification for killing these guys. You can make one up, but the game story does not provide it.
You are mistaken. Both Mites and Kobolds are lawful evil so they will honor any agreement to work for your kingdom.
The Mites and the Kobolds are both lawful evil so they'll actually honor your rulership over the kingdom. In the pen and paper tabletop campaign they'll actually work for you as miners and scouts.
