For example when I just got back to the past Cindy called me and she told me about the earthquakes. Would that have happened if i stayed in present and I went by boat to lucis?
The quest is the same and always carry on your progress, there's no different about PAST and PRESENT, like above said, it's just a matter of teleportation
Before it once you got to Alticia you culd not normaly go back to the Open world.
So its basily its just the boat dlc and the orignal games option coliding.
Once you finish Chapter 9 thou you will no logner have acsses to the boat so using the dog is only option.

Idk, it made sense to me because after lunafreya gets killed by ardyn, noctis is really pissed and focused and the whole journey takes on a darker tone and he becomes more singleminded in his quest to stop the daemons. so it makes sense for it to get more linear on from there
